Recent instrumental breakthroughs in mass spectrometry are a real game-changer and have opened new possibilities for proteomic analysis implying extreme sensitivity at high throughput. On the one hand single cell proteome analysis has become feasible: we have pushed a timsTOF Ultra instrument to its limits to reach a proteome coverage of around 5.000 proteins identified in a single cell. On the other hand, chromatography and MS acquisition parameters optimizations combined with innovative AI-based data interpretation have enabled us to reach unprecedented coverage in immunopeptidomics with close to 20.000 immunopeptides identified from limited numbers of cells. We will show how fine application-specific optimizations of every step of the proteomics workflow are strongly beneficial to the output results.
