Live from the lab: Oligonucleotide characterization workflows with mass spectrometry

Oligonucleotide characterization by mass spectrometry has gained significant interest with the increased use of DNA and RNA as research reagents and pharmaceutical drug molecules. Characterization of production related impurities or degradation products is of key importance during the approval process of such biopharmaceutical products. In recent years, LC-MS based methods have become well-established tools for this characterization process. During this "Live from the Lab" session we will show from within the Bruker Demonstrations Laboratory in Bremen, how the Bruker timsTOF mass spectrometer facilitates the characterization of oligonucleotides and oligonucleotide degradation products. We will show how easy related side products can be found, characterized, and quantified automatically with the OligoQuest™ workflow within the BioPharma Compass® Software.

Single cell proteomics, from sample preparation to results processing

Single cell proteomics is growing as an analytical tool, delivering in-depth information of molecular processes occurring at the cellular level. The release of the timsTOF SCP in June 2021 opened the gate to label-free analysis of single cells. This approach removes the needs of labelling and their associated costs and bias. Removing this step is not sufficient to handle all the challenges associated with the extremely diluted sample preparation, handling and processing. In this live from the lab, we will present and demonstrate the use of a complete SCP ecosystem allowing to address the sensitivity and robustness issues at all stages of the analytical process, starting from single cell sorting and digestion down to the data analysis, considering sample transfer, separation, dia-PASEF® acquisition and real-time data processing.

Expanding to the spatial dimension in metabolomics with MALDI Imaging Mass Spectrometry

Traditional LC-based metabolomics workflows give maximum depth of information for bulk materials and are critical for untargeted profiling. Additional spatial information is possible with the versatility of the timsTOF platform and enables you to do both traditional and spatial workflows on the same instrument. MALDI Imaging is a true multiomics technique that allows for spatial determination of metabolites and lipids in tissue, as well as expanding targeted analysis to glycans and proteins. Data Independent Analysis (DIA) – based approaches have initially been designed to address the missing value problem in discovery proteomics experiments. Despite real benefits in terms of analysis depth and quantitative coverage, their adoption has been slowed down by the need to create a spectral library ahead of the main analysis and by the global data processing complexity. While dia-PASEF® further increases the sensitivity, selectivity, and acquisition throughput of traditional DIA approaches, new processing pipelines, allowing to successfully perform spectral-library free analyses have emerged. Among those pipelines, which are increasing the accessibility and applicability of DIA approaches, DIA-NN seems to be one of the most promising. In this event, we are presenting TIMS DIA-NN, the first vendor-integrated version of DIA-NN, operating on Bruker’s real-tims Bruker ProteoScape™ platform. We will illustrate how real-time dia-PASEF® data analysis with TIMS DIA-NN allows to further increase the qualitative and quantitative outcome of dia-PASEF® experiments, as well as their throughput, and why they are to become Bruker’s preferred approach for high-performance discovery proteomics.

4D-Proteomics™ for phosphopeptide analysis

Protein phosphorylation is involved in many biological processes of importance and is therefore one of the most studied post-translational modifications. MS-based phosphoproteomics, however, remains challenging because of the lower ionization efficiency of phosphopeptides. In this event, we’ll illustrate how the increased sensitivity and selectivity brought by the TIMS separation, supported by Collisional Cross Section CCS-enabled bioinformatics, contributes to increase the number of detected, characterized, and quantified phosphopeptides in a 4D-Proteomics™ experiment.

Pushing the limits of standard-free PFAS screening with trapped ion mobility and Kendrick mass analysis
April 26, 2022

Per- and polyfluoroalkyl substances (PFAS) are an important class of persistent organic pollutants and include more than 4700 compounds. Currently, environmental pollution from PFAS is very high due to decades of widespread production and use of these compounds and their chemical persistence. Comprehensive monitoring of PFAS is desirable but difficult because of the lack of reference standards and spectral libraries for compound identification.

We will present an expanded approach for comprehensive screening of PFAS based on high-resolution mass spectrometry with trapped ion mobility. In this workflow, the Kendrick mass defect of extensively fluorinated compounds is used to specifically filter for PFAS in complex matrices. PFAS identification is achieved by using a theoretical target list in combination with sophisticated tools of our MetaboScape® software for prediction of in-silico fragments and collision cross section (CCS) values.

Well established tools for this characterization process are LC-MS based methods. During this live from the lab session we will show live how Bruker’s high resolution mass spectrometers is fit for the purpose of analyzing oligonucleotides. We will demonstrate the newly developed software OligoQuest which simplifies the characterization of oligonucleotides and oligonucleotide degradation products.

High throughput screening of Host Cell Proteins with sub-ppm sensitivity

Many of the latest vaccines and other pharmaceutical products comprise of biological molecules produced in biological systems. During the production process these biopharmaceuticals inevitably contain process-related impurities such as host cell proteins (HCPs). Since HCPs can interfere with product stability or cause safety risks to patients, removal of these impurities is an essential part of the downstream process. LC-MS based approaches are ideally suited to monitor the purification process as they provide excellent sensitivity together with protein specific identifications. 

During this Live from the lab session we will show how timsTOF Pro 2 with VIP-HESI, utilizing parallel accumulation-serial fragmentation (PASEF®) functionality, provides ultimate sensitivity and high throughput for HCP analysis using NISTmAb reference material as sample.

timsTOF SCP – High sensitivity for unprecedented depth in immunopeptidomics
January 13, 2022

Immunopeptides are located on major histocompatibility complex (MHC) molecules. They help the immune system to recognize foreign substances and combat infections. Due to their low abundances in general and a non-tryptic nature, high-complexity and diversity, LC-MS analysis poses special challenges.

The timsTOF SCP allows for in depth analysis of complex mixtures with ultra-high sensitivity. In addition, PASEF® powered by trapped ion mobility (4D-Proteomics™) allows for additional separation, accumulation and accurate quantification of peptides at a high sequencing speed of up to 120 Hz. Many immunopeptides exist primarily as a singly charged species. These peptides are readily discriminated from multiply charged ion signals by their Collisional Cross Section (CCS), reducing the interference usually occurring from co-isolations in m/z only approaches. This alone is leading to cleaner MS/MS spectra.

Toxtyper® – a complete solution for rapid and comprehensive forensic toxicology screening

Forensic analysis is challenged by the continuous emergence of new psychoactive substances (NPS), requiring the development of comprehensive and specific screening methods.
